Dropped off my baby today only to get lots of bad news.... first service because when I got it it had just over 5500 and was told service was done at 5000. So just got call..... wrong plugs, wrong battery, front wheel is bent badly, downloads had not been done for the new o2 sensors that were put in.... and they are not done yet :-(
Not sure what makes a battery "wrong".
Obviously it physically fit.
Wrong CCA maybe? To low a rating.
Plugs? People are always playing with hotter/colder ranges.
Though might have been an attempt to coompensate for not having updated the software. :dunno

Was the 5K service done at the same place the bike is at now ? I'm assuming not but ... Also just because the plugs and battery aren't OEM H-D doesn't mean they're wrong.
I'd ask to see this bent rim too. If they replace it get the old rim back, in fact ask for all the old parts back except the oil and filter, obvious stuff ya know. Mag or laced rim???
If they want to replace the air filter opt for a washable element if it doesn't already have one.
Lace rim it is my first harley had bit of a vibration 60+mph but didn't think it was serious. I replaced front rotor because of caliper vibration when i got it. It helped.... I got bike at auction $2500 for 2007 with around 5500 miles. Had been laid over Battery was replaced with a reverse poles so they extended the hot wire to make fit. Not sure on the plugs they just told me wrong had a tone like it was bad. And suggested replacing break fluid because it was more than 4% water not sure what that means....
A laced rim does not have to be replaced. Just adjust the spokes. It is not hard. A new laced rim will also have to have new spokes and adjusted. I would take the rim to a dealer that knows how to adjust the spokes to bring it back into alignment. We had a class on how to do it when I went through the Honda School.
People getting bikes/cars ready for auction are well known to take the cheap way out on any repairs needed just so they can get it running and sell it.
This is exactly why getting a service manual and doing the work yourself is the way to go. Take the price they are charging you, cut it in half, then cut it in half again, and you will have what it would have cost you to fix the minor problems you are describing.
I was having issue with loosing throttle after 1/2 was would just cut out. Just got call on that. Apparently it is the rear fuel injector. Having them replace it also.... now we at about $750
Don't be too quick to condemn the dealer. The battery should be changed to a correct one, without the modifications you mention.
The brake fluid is most likely in need of replacing. If the wheel is bent, it needs replacing or if possible straightening.
If an injector is bad, not just dirty, then it needs replacing. Seems like you bought a "pig in a poke", but even if you have to drop a $1000 in it, it's still a good deal.
