After riding on the expressway for the first time on my standard, I know I need some sort of fairing. Every fairing I have seen on my model also had aftermarket handlebars. Do the stock mini-apes cause a problem with fairing or is this just the popular style ?

"Fairings" are normally large and cover at least part of the front of the tank to block air flow. Windshields can be anywhere from 12" to nearly fairing size. Mini apes shouldn't cause a problem with MOST wind blockers. Look at lots of photo's of your model, find what appeals to you, then ask for opinions from those that have used them.
