I have a semi custom EVO with a Fatboy front end. The has been lowered front and rear about 2 in. I would like to put the front back to stock and increase the rake slightly to keep the bike level with the road. Would this change cause the bike to handle poorley like a wobble. Any help will be greatly apricated.

Depends on how you do it. If you add rake in the triple trees, you're going to reduce your trail. If you go too far, you end up feeling like your riding a squirrel.

If you add the rake to the frame, you increase trail, and the slow speed wobbles result.
